Harmony 1.0.3.1 config tool lost the merge option? instead creates a new app folder? (Bruce Lavoie)

I have a question pertaining to Harmony 1.0.3.1. I just downloaded it and I tried configuring a project with Harmony. When finished, older versions of Harmony would show the changes in a diff tool and give you the option to merge or ignore, the new versio..
